Two things come to mind: make sure you've run an up to date
virus scan as well as the spyware scans you've already done,
and then fire up process explorer http://ask-leo.com/d-procexp
(or task manager), sort by "CPU" and see if there is a process
or program that's taking all of the available processor time
when you're not doing anything else.
